I've reinstalled Far Cry 4 after running into an issue and I wanted to test it with 1.06. The 1.06 update was ALI213 so I used the ALI213 install and update to 1.06 which has corrected the issue.
I have a 25% completion save that I did with the original installation that had the 3dm install and I cannot get the save to be recognized. 3dm uses InstallDirectory bin save3dmgames 1.save Ali213 uses InstallDirectory bin Profile Ali213_1.sav I have tried copying 1.save over and renaming it Ali213_1.sav, I have tried changing the file bin Ali213.conf file to change the Profile name to save3dmgames and having the file name as 3dmgames_1.sav and it is still not recognized. The Ali213_1.sav is recognized fine but I cannot get this save to read. I dont have ALI213 version and i cant find any info on where the saves might be so i am recommending other option. 
• Backup all your saves!!! • Find all the paths below and delete all SAV files from it (usually named 1 and 2, or Save001 and Save002.). Some paths/saves might not exist, since i am just naming possible save locations from ALL versions.

If there is not, leave that path) • When you complete, go into a game and start a new game. Go through all the intro, which (sadly) takes quite some time. You can let it play alt-tabed and it will play along while you do other things(but dont let it wait longer than 15 minutes after Pagan lefts, because the game will end due to alternate ending.). • After intro finishes, proceed down the stairs until the game AUTO SAVES (2 yellow swords at the top of the screen).
After that, SAVE & QUIT, and search all the save paths from before. The one that will have new save files is the correct one. • Rename your backed up saves to match the saves from new game. Copy your backed up saves OVER new saves.
Yeah i know it takes some time but it works. I had to go through intro 2 times since i just saved & quit right after intro finished. Then i made sure i proceeded with mission a bit.
But i patched into Reloaded so i cant help you more:P ALSO a tip to skip loading intro: right-click on FC4 shortcut, click PROPERTIES. Locate TAB named 'Shortcut'. Locate BOX 'Target'.
In TARGET box, at the end of the text, put one space and this text: -skipintro • • • •. That's exactly what I did. There is no orbit folder in ProgramData, but right after installation (brand new installation on a brand new SSD so no possibility of left over files) I did the long ass intro and got to the point where I pick up my knife and I quit the game. This created the Profile and Profile.Backup folders with the file name Ali213_1.sav. So I deleted this file, copied my 1.save file from my 3dm installation over and renamed it to ALI123_1.sav and ALI123_2.sav, and no dice.
